If one lived near Alki beach and worked in downtown Seattle, would taking a water taxi across be an ideal way to commute? Pros and cons?

Pretty ideal. Certainly quick. The downsides are:
1. Depending on where in downtown Seattle you work, it could be a steep uphill walk. There's not a lot of public transit on the central Seattle waterfront.
2. If you're prone to seasickness, when it's very windy, the ride could be a little rough.

But if I were living near Alki near the water taxi? You bet. Way nicer than riding a bus, and faster.

Live WSDOT camera view, summer 2014, below. I suspect they may have capacity problems.

My friend lives in West Seattle and does a mix of bus and water taxi and enjoys it. He works a couple of blocks from the ferry terminal in downtown. It helps his company pays for his pass, which is also valid on the water taxi.

One thing to note is that Alki Beach (meaning, around the little Statue of Liberty) to the Seacrest Park water taxi landing is over a mile, so the trip TO the water taxi (or from) might be a little annoying in the dark and rain, if you can't connect to the 775 shuttle bus.
