I have 3 job offers in downtown Seattle so it looks like we are moving there. How realistic is a commute to downtown via ferry from Bainbridge Island? What are the downsides? How long a drive is it to get to SeaTac from there?

If job is downtown and walking distance from ferry - it's a nice option. Downside is getting from island home to ferry each day and return trip. Once on Seattle side, SeaTac is about 20-30 minute drive.

I have co-workers that live on Bainbridge, in Bremerton, and in Silverdale. They all drive to the ferry, park, and walk on. The office is just under a mile (flat) walk from the ferry terminal. They enjoy relaxing on the boat, but when they do drive on, it's often a long wait in the afternoon going home. The ferry is not cheap, however, but some employers will partially subsidize it. Ours pays half.
