Now that Uruguay and Mexico have advanced to the next round, what exactly determines who they will play against from group B?
Whoever wins group B plays Mexico and whoever is 2nd plays Uruguay. So, probably Argentina v Mexico but we will have to wait and see for who gets second.

But why would Mexico end up playing against Argentina if it has more Goals-against than does Uruguay. Given that Uruguay has 0 goals-against, shouldn't it be the one playing against Argentina?

We are assuming that Argentina will win Group B. The Winner of Group B (probably Argentina) will play the runner up in Group A (Mexico). The Winner of A (Uruguay) will play Group B's runner up.
