For YEARS, we have used our AAA travel agency. They have been very helpful in finding us the best itineraries at the best price(s).
My AAA TA friend has never been able to find better pricing than I do on my own. On top of that, they charge for booking plane tickets--and own the booking--can be disastrous when there are ir ops.
For work travel, my company uses a travel agency. The agency adds an extra $32 to every booking, and very little value.
I don't use any one source when planning, and then book flights and rooms with the hotel chain and airline directly unless I can get a better deal elsewhere (e.g. when using credit card points). The only time I've ever used a travel agency is for cross-country and international flights; they have better resources and more experience in finding and using flight upgrades.
My parents swear by expedia, even though they have had issues with bookings not getting passed along to airlines and car rental companies. I guess I just prefer to directly with an airline and a car company. Feel better about it that way.

Exactly--using a third party site or even a brick and mortar TA always runs the risk of things being wrong or lost. When you DIY, you get the names of the people you speak with or the computer print out of your reservation, it eliminates a lot of potential for error.
