Do NOT think about skipping London because you will have only 1.5 days there. It is the greatest city in the world.

I would probably skip museums except that the British Museum is free and totally unique, and you can see the highlights in a "fat" hour. When I'm in London, I spend most of my time outside, on the street, in the following areas: St James, Mayfair, Knightsbridge, Kensington, Bloomsbury. Although I generally hate Broadway shows, London shows (dramas, not musicals) have a different and more intimate feel, and I'd recommend taking one in.

Flights are booked! Now I know what tourists go through when they're making plans to visit DC. I took your idea about finding something on one of the tube lines and the prices on some of these hotels is a bit absurd. We're not looking to splurge on a hotel, I would say max would be $400 for both nights but having difficulty trying to find an area as a base.

In no particular order, we'd like to go to the Borough Market, she mentioned the London Eye not sure if she wants to do it or not but I'm putting it on the list, British Museum and if we don't do a walking tour we'd like just go to the central area and check everything out. If I remember right, the British Museum sits on the Picadilly (Russell) and Central line (Holborn). London Eye sits on the Jubilee/Silver, as well as the Borough Market. There's sightseeting that we'd like to go to...it's information overload. Honestly based on my quick research and looking at the map, it seems as though staying around the Southwark/Waterloo area may be our best bet. It's the Silver line, which gives us access to the London Eye/Big Ben and it's a straight shot to Green Park which is a close station from Buckingham Palace. Also a transfer station if I read that right to go to the British museum.

Try Ibis Styles London Southwark Rose in Southwark. It's 5 minutes walk to Borough Market (literally around the block from it) and less than 10 minutes walk from a tube station. It's a decent 3* hotel that offers free breakfast and free WiFi. It's also not far from The Tower Of London.
