I just want to comment that if you are not going on tour groups, which I understand, you would really need to know some of the local language, i have been to China and Japan and don't be surprised if the staff at the international airport can't speak English.

You won't have English language problems in Japan. They don't speak it real well, but all the signage there is all in English and easy to understand.

You should not have many questions as long as you can read English.

There's a very cheap oevrnight ferry from Busan, South Korea to Japan, which you can use to cut down on your flight stopovers.
