In Dubai I would recommend going to the gold souk just to look at some of the incredible items they have in the windows. You should go to the top of the Burj Khalifa, do a desert safari, and visit the beach. All of that could probably be done in a day, when I went I split my time between Abu Dhabi and Dubai and I enjoyed my time in Abu Dhabi more. I think a visit to the Sheik Zayed Grand Mosque is a must, it is an incredibly beautiful building, the story of the construction is fascinating, and I learned a great deal.
I'm agreeing with the gold souk, as well as the fabric souk and spice souk. The latter two will appeal to your historic interests. I agree with going to the top of Burj Khalifa - we originally weren't going to bother, but I found a Entertainment Book coupon on ebay that dropped the price quite a lot and avoided the lines. That made it worth it to us - and it was the highlight of our visit. SERIOUSLY.
We did the desert safari, and it was nice, but not all that. Pricey, but fun.
We took a boat ride around the islands, and that was very cool. I'd recommend it. I think we did the Big Yellow Boat, but I could be wrong.
And the Dubai Museum is a small gem.
We didn't make it to Abu Dhabi, so I can't comment. But we generally dislike visiting large cities (modern or historical). Dubai was an experience, and given the chance of another stopover, I'd return. I wouldn't do it as a sole destination.
Food was pricey, alcohol ridiculously pricey (sorry, but we are wine drinkers). Use Uber instead of taxi's. The hop on hop off bus was dreadfully organized.

Shopping malls (you can even go snow skiing), and street markets, and dancing fountain and river taxis.
3 days would drive me nuts...
So I would utilize their medical services for economy dental work and body tune-up one day,
Water park one day.
