Myself and baby moms are currently in San Antonio, TX and I want to give her the gift of traveling on an airplane since she has never been on one.
What are good travel destinations that are easy on a budget and not too long of a flight? We are most likely going to take our 6 month old son so it's good that's it's family friendly.

Watch / subscribe to Southwest weekly specials.
They run occasional $59 fares from SAT to various destinations. <$100 to many destinations (Benefit... 'free checked bags, free changes'* when things go wrong (sick kids) (* able to rebook or change routing up to 1 yr from date of purchase for full credit of purchase price).
From SAT, it depends on your desires, but Albuquerque is great (Balloon Fiesta in early Oct (but cars are expensive, so we are flying to ELP and will drive to ABQ and northern NM / Taos, Santa Fe / Angle fire, tho COS (Colorado Springs) or DEN would work too. I also like SLC for access to Wyoming / Yellowstone / Tetons. LAS -Las Vegas is cheap and I use it for accessing Utah National Parks.
For fall colors, I like Manchester NH or Boston. and rent a car.
Washington DC and San Francisco are other nice destinations during shoulder season (Fall and Spring) Flowers / parks / indoor and outdoor stuff for free.
Summer escapes... Usually to Pacific Northwest (Portland or, Seattle) 50 degree nights and water front / harbors / fresh Salmon and wild berries are a nice escape from SAT.
You can travel nearly anywhere inexpensively if you travel like a local.. (stay with locals (Guest homes ~ $20 / night) and eat at non-tourist places / grocery store / food carts. and use public transportation, or Enterprise $9.99 daily rental specials, Do Free stuff. (Your local hosts will have a large list of Free and Fun. We traveled extensively with our kids.

OP. What kind of destination are you seeking? Nature? Small town/resort? Big city?

You and I are lucky. My older son had no noticeable issues either and he flew a bunch. Younger son goes on his first flight soon so we'll see.
But actually babies and young kids are more susceptible to ear pressure pain. Their Eustachian tubes are not as developed and so cannot equalize pressure as easily.

My wife has never been too far from San Antonio in the US, so we'd like to go somewhere where we can be exposed to different cultures/way of life. I'm thinking somewhere on the east coast or maybe Midwest?
This will be our first plane trip so ideally we'd like to go to a mid-size city that has plenty to do but is easy to manage for beginners
We have flown across the US a number of times, Europe and Australia. One of our most memorable flights was a local "airplane ride" in a 1927 Ford Tri-Motor. It was only here a few days before the city ran them out because commercial aviation was not allowed at the little airport. It was for private planes only.
