The faster they go, the more fuel they burn, and thus the more money they expend to operate the flight. If they leave on time, they can operate at their optimum cruising speed. It's much the same as if you leave home on time to get somewhere, you can drive at the proper speed for traffic, road conditions, fuel economy, etc. But if you leave late, you try and drive faster, which burns more gas (and carries other risks as well.)
But I stand by what I've been saying already: it's not going to hurt them to wait the extra 30 seconds to board passengers who are running up to the gate, and for the CEO to publicly admit that his airline will slam the door shut in their faces tells me all I need to know about what level of customer service (or lack thereof) I can expect from his airline.
