I don't think tomatoes are on the list...the list isn't very long in fact. It's not a prohibition of produce like Mexico-US, it's just that a few insects and whatnot are in the Caribbean that they don't want coming to the US. If I am not mistaken it is that certain produce cannot be taken to the Mainland from PR but not vice versa. I could be wrong, but I've never been through a USDA inspection flying to PR from the US, just the other way around. When you do encounter the USDA just be sure to tell them everything you have. Apparently a hefty fine could be given to you if not.

I don't believe they check what you bring to PR, it's only what you take back, and for the reason the other poster says, insects going into US.
However, I recently visited Puerto Rico, which is my hometown, and "forgot" some baby bananas I bought in the countryside, and they came back in my luggage.The luggage goes thru customs and it does go thru a machine of some sorts, to see if there's anything you shouldn't have there.

Just for anyone in the future looking, there is no prohibition or check on the way from mainland US to Puerto Rico, other than TSA stuff. There IS a USDA inspection site at the airport in San Juan for produce leaving the island. It is not to restrict items leaving San Juan but is because of the restrictions on bringing things back to the mainland.
BTW, the tomatoes (wrapped in bubblewrap, then packed in a tupperware container) were packed in our luggage and arrived in St. Thomas with no damage. The receiver claims the first tomato, eaten as we would an apple, was delicious and much appreciated.
