For those cities with more than one line, and I don't count "run-throughs" that serve two directions, the different lines seem to be named after the original host railroad (as in "Morris & Essex"), the suburban terminal, or general geographic feature (such as "Pascack Valley"). And then some use letters and numbers which don't tell you anything. If you had the authority, how would you name them?
It depends. If it is a really long line and serves many different places and also happens to go through some type of geographic feature, then named based on the feature. But if it's a shorter line or doesn't go through a geographic feature, then I'd name it based on the terminus station name.
