When a site such as msn weather or weatherunderground, says for example there is a 50% chance of a thunder storm at 2pm today in Florida......is this number over/under estimated, or is it usually about right?

Also with say a 50% chance of a thunderstorm in Florida forecast throughout the day, would this be considered a big enough risk to be wary, or is it only when the % gets higher?

I think the 50% is usually just about right....but they usually predict 50% the day before and then when the actual day comes the % goes up...just my experience living in Florida. In Georgia on the other hand....it was frustrating because they would predict heavy t-storms and they almost never happened.

I guess I have to thank the very warm Gulf/Atlantic water for our thunderstorm activity

Usually if there's ANY chance for thunderstorms....you should be on the look out. Especially in the S.E US when they can usually pop up out of nowhere during the summer months.
