There are so many, depending on where you are in Wisconsin, you'll get different answers. In Central Wisconsin for me it's a toss up between Mullins and Dairy State Cheese Co.

Like hankejp says, it depends on which part of the state you're interested in. It also depends on what you mean by "best" and what kind of cheese you want. Some places have lots of variety of Wisconsin cheeses, other places have a small but artisanal selection of Wisconsin cheeses, others have the freshest cheese curds or other niche item, others specialize in U.S. cheese in general, and others have great variety and affinage of international cheeses.

In southeastern Wisconsin, some of the best places for variety and freshness of Wisconsin cheese include West Allis Cheese and Sausage, Cheese Mart, and Mars Cheese Castle. Brennan's, a supermarket, has a good selection, too. There are many others, as well.

Some of the best places for imported cheese are Whole Foods, Sendiks (esp. Brookfield), Tenuta's in Kenosha (Italian cheese), and Larry's (in Brown Deer).

In Milwaukee, I like the West Allis Cheese at the Milwaukee Public Market.

In Madison, you can't go wrong with Fromagination or the stands at the Dane County Farmer's Market.

Central WI like others have said-Mullins and Dairy State.
Wander west on 29 and there are many right off the highway. Go to Thorp and try Marieke Gouda. It is by far the best cheese I have had. The variety of flavors are wonderful.
I have never had anything that is bad but some places do some varieties better.

If you are in Central WI, you have to stop at Union Star Cheese and pick up fresh cheese curds. Squeaky goodness from the cheese gods.
