On American television series NCIS a few years ago, there was a villain who claimed to be the son of the Mossad chief and a Palestinian woman doctor. That was fiction, of course, but how many people in Israel are the offspring of Palestinian and Israeli relationships?

Your question is somewhat difficult to answer since Arabs that live in Israel (outside of Gaza and the West Bank) are also Israeli. So I'm guessing your question would probably be how many Jews are married to Arabs (Muslim or Christian)? Googling around the net, the number seems to be 3500-5000.

I should have been more specific and referred to the offspring of Israeli Jews and Palestinians. Are they usually born out of wedlock? Do they tend to be ostracized?
If a Jew wants to marry a non-Jew then the marriage is held outside of Israel. Neither Jews or Muslims all marriages to occur in Israel, Gaza, West Bank. As to the offspring, like the US and nearly any other country it depends on the area they live in and(or) also the religion they choose to raise the child in. If the mother is Arab, then the child is not Jewish. You can't generalize for an entire country. If the offspring is born in Israel and both the parents are Israeli citizens then the child is an Israeli.
A friend of mine in college was an Israeli guy, and a girl in our extended social circle was a Palestinian refugee. Initially, she hated him because of his nationality, but they ended up becoming friendly and then started dating, and were a couple for a few years. So, it does happen, just fairly infrequently.
