It wouldn't be a cause of this problem, but doesn't that year have the plastic intake manifold? They often develop microscopic cracks that cause vacuum leaks.
Thats right. The 1996-97 models had the plastic intake (91-95 4.6L had the metal intake). My uncle has a 97 and he had to get his replaced. He said personally he would stay away from this 96 I was considering.
I put 140,000 some miles on a Lincoln Mark VIII (1995). I bought it with 75,000 on it. The engine was still going strong and using very little oil. Post-1995 those V8s were all aluminum, double overhead cams -- Ford's answer to the Northstar.
But none of the stuff connected to it lasted as long. Transmissions are very weak in those cars and the heating/coolling is a sore spot and a major pain to replace. Whole dashboard has to come out.
There was a problem with the timing chain that was expensive to fix. Can't remember exactly what.

The majority of the 4.6L engines are still SOHC engines (one cam per bank). The 4 valve per cylinder engines are DOHC. The DOHC engines were used mostly in Lincolns and certain Mustangs.
I was kinda scared of this car. The owner was going to be driving it about 250 miles to me and I would have kinda felt obligated to buy it after he drove all that way. I kinda nicely told him I had found another car and he must have gotten angry, because he didnt reply. Oh well.
If I knew it was nothing major (which what I have been reading here) dont sound like it is), I would buy it. Probably wouldnt sell it to me now anyway. lol.

well if you are still into a 4.6 you can find tons of 96-04 mustang pretty cheap these days they don't have much of a demand most of the young guys want a retro 05 and up but a 99-04 can be made to blow their doors off with a few mods I have even seen a one owner 1997 mustang cobra with a 300HP 4.6 DOHC selling in the paper for $6500 obo with less than 100K miles on it.
also if you find a cheap 96-04 you can drop in the FFRP 5.0 420HP cammer motor right in place of the old 4.6

drop it in this for fun results and something that will run with the new 2011 mustang GT at a 1/3 of the cost
Well, I asked the owner of the 96 with the engine tick about more details and he said:
"it does it all the time it is hear mostly when standing behind the hood (BESIDE THE DRIVERS OR PASSENGERS DOORS) it does go up and down with the rpm's and is not all that noticeable while driven but can be heard while driving like 10-15 mph"
