I'm the type who loves to plan things out in advance.
I go back and forth between staying in Arkansas and moving away after a years of employment.
I've considered moving to Lawrence, KS, Asheville, NC; and Washington, D.C.; Washington state, Oregon, and Columbus, Ohio.
I would like to live in a city that is gay friendly and if at all possible has domestic partnership registries.
I plan to work as a college professor or work in government.
My girlfriend wants to own a small business (an eco friendly one).
Transit is also important as I don't want to have to depend on a car a lot.

With everything u state above this seems like a very very easy choice. WASHINGTON DC. You want to work as a professor or in the government DC is the place for that, you could do both! Many of my professors do. Transit is great, if you can live in the City or near a metro stop in VA or MD you wont ever need to own a car. It is gay friendly from what I have seen as most large cities are. All those cities you listed above dont compare to DC. Go to DC from what you stated you will be very happy there.
Of everything you've listed, DC is of course your best option. Following, Washington(Sea-Tac) and Oregon(Portland-Eug). Stick to most bigger cities in those regions and you should be alright.
If you want to go to a smaller city, try Ithaca, NY.
