To use those channel edgings you will have to remove the glass. There are temporary fixes that you can keep doing and maybe even have last, but that is not the proper fix. Is it possible to post a picture of what was originally (the broken piece) in that area?

Somehow I wasn't clear. The two holes on the vertical of the aluminum casing are weep holes. Obviously the large hole in the horizontal isn't going to drain anything... Not sure why you removed that piece out of that space, or how since you would have had to dig it out. If you hadn't don't that you would have gotten a clear silicone and put a thin bead over it, careful with silicone it can be hard to work with of you don't know how (window cleaner look it up).
