I replaced two old thermostats with new electronic ones; however, since the old ones have ampules of mercury, I'm pretty sure I can't just toss it in the trash.
I thought home depot or lowes would take them but their recylcing bins only list batteries and flourescent/CFL bulbs. Do I have to send them some where or pack them in a special way for regular garbage pick up?

Call your town and ask if they have a drop off for hazardous items. Town of Islip has a day every year or so where you can dispose of these kinds of items at no charge.
I just got rid of mine, well the guy who installed it did. I did not know there was Mercury in it and I was about to toss it the the garbage. He did not say where they get rid of them but like OP's said call the town.
In absence of an easy way to get rid of them (meaning having to hold onto them for a certian day of the year that I probably wont be able to go to ), I would put them in a bag, and drop them in the lowes home depot CFL bins. the reason the bulbs are recycled is the mercury anyway.
