The South bound Dyre Ave 5 trains often have empty cars at the back of the train(last 2 cars) between Dyre Ave and E 180 St in the middle of the day( on week days), like between 10:30 and 1:00. 180 St is big transfer point though so cars will no longer be empty further South .
Mid-day, the FIRST car of the Southbound #6 train pulling into 96th Street MIGHT be empty.
Alternatively the LAST car of the E train into the WTC stop might be empty.
But probably the best chance is the second last car of the Southbound #1 train at South Ferry (last stop.)
Of course, if you want to film at 4 AM you might have a large choice.

Thank you everybody for your suggestions! I'll try the R train on 95th first, since I live in the neighborhood but almost never go to the last stop.
The 6 at Brooklyn Bridge sounds like a good idea.
easy. 6 train heading south @ brooklyn bridge as it makes the u-turn and turns into a northbound train. Best thing about it is u can find an empty car any time of day. Might be hard to get a straight shot if u are looking to photograph multiple cars in a row but if it's only one car u are guaranteed to get your shot. Bonus is youll see the old abandoned city hall station (i think thats what its called)

You are suppose to get off since its the last stop BUT its quite easy to not be seen as the doors closed. Ive done it about 4times over the yrs. Hopefully you have a driver who is slow lol

It's kind of dark out there so you might not be able to see anything. If you are not adverse to paying to see the station, the Transit Museum offers tours of the station (they sell out fast though). If you do ride the #6 train, just make sure it is going to go back uptown and not to the train yard.
