I had a balance last year after I filed for the 2012 tax year and made payment arrangements and but still had a balance. When I filed my taxed for 2013 I expected to see that I still owe instead of "Your refund is"

So does that mean I no longer have a balance with the IRS? I was 100% sure It was going to tell me what I owe and thought the refund would be applied to the balance.

You filed just means you have filled out and sent in the forms. That does not mean the IRS has processed your return yet.
You should get a letter telling you that the refund has been applied to your balance owed.

Just a note--your refund from this year has nothing to do with a cumulative balance over time. Yes, they will take some/all of that refund to pay off what is owed but that figure isn't calculated in your taxes from this year.

for some reason I thought it was all connected but now I see that the 2012 tax year has nothing to do with the 2013 tax year
