Now to preface I am not saying I am for it, and I of course realize it brings up lots of moral/ethical issues. However, morality/ethics aside, if there were a strict eugenics program such as the one America and other countries had in the early 20th century, after a few generations would it eventually lead to a society with less mentally ill or disabled people? Overall more intelligent and physically healthy people over many generations if it were strictly enforced?

Maybe, but it would have also resulted in many innocent people being killed in the process.

I doubt it, most of these issues are due to the environment we have created. Even if eugenics was practiced you would still have birth defects and other diseases. A good example is dogs. Eugenics has been practiced with pure breed canine species and they have all kinds of problems. Yet muts are totally resilient and usually deformity free. Playing god never works.
