The Indians are a secular country like us and dominated by Hindus. Muslims are a minority in India and apparently, a hugely pampered minority at that. The professor whose hand was chopped off was a Christian, who apparently set an exam paper that was seen as insulting to Islam. So, his hand was chopped off. Since Christians are also a minority in India, shouldn't the government protect them as well?
What is really shocking is that he worked for a catholic college, and it sacked him for offending the sentiments of Muslims. So, the poor guy is now without a hand and a job.

From the link below it appears the professor used the name "Muhammad" in a paper, and there's argument over whether he meant the Prophet (blasphemy) or just the regular-Joe name Muhammad (ok), but I don't understand the details.

What possible difference could it make if he meant Muhammad, the guy who rode around the Mid-East killing everyone who refused to convert to his new religion, or guys named Muhammad in general?
"Coming out against the lecturer, who is recovering after a brutal attack on him by radical outfit, Popular Front of India (PFI), which hacked his right arm, the Kothamanagalm dioceses bishop, George Punnakottil, said the attack does not nullify the 'crime' committed by Joseph. Such an 'irresponsible' act cannot be expected from the lecturer.
"The college was accused of being an accomplice in hurting the religious feelings of the Muslim community. So the management had to take a decision to distance itself from the act of the lecturer, it said.
"The pastoral letter also supported the management of the Newman college for sacking him."
In the examination, question 11 asked students to punctuate a dialogue between a character and God. The dialogue was viewed by some as derogatory.[19] The passage was based on a lecture by CPI(M) leader P. T. Kunju Muhammed and included in a book – Thirakathayude Reethisasthram (Methodology of Screenplay), published by Kerala State Institute of Languages.[19][20] In the original text, the character talking to God was unnamed; in the examination, Joseph gave the character the name Muhammed, thus making it seem like a dialogue between God and Muhammed.[21]
