A)That being a boy scout is partly about being a Christian? Don't they pray?
B)Being a homosexual in lifestyle is incompatible with Christian teachings? This is also obvious to any thinking person acquainted with Christianity.

So allowing B destroys A and the original purpose of the boy scouts.

It's more about how the boys in the troop deal with having openly gay oriented leaders and boys around them. It just complicates the whole scouting dynamic and do parents really want to have discussions about alternative adult lifestyles with their children so soon?

Institutions discriminate as a matter of policy. They let people of like minded goals, desires, and lifestyles into their group. If they couldn't discriminate they wouldn't exist.
