My bad, I went and re-read the OP's question again, I thought he/she meant as in cities that were the major cities within one country, not cities that were close to one another.

Newcastle, Sydney and Wollongong are side-by-side (north to south), although two of them aren't 'large cities'.
I don't know if these count but there are more than a few US/Mexico "twin cities" Some I remember is Laredo, Texas/Nuevo Laredo, Tamaulipas and Nogales, Arizona/Nogales, Sonora.
Also, if I am not mistaken, Eagle Pass, Texas/Piedras Negras, Coahuila and perhaps the most famous one, El Paso, Texas/Ciudad Juarez, Chihuahua.
