Basically, the DC Metro is just much more convenient, with an average speed close to the BART.
Let's not forget BART's frequent delays due to medical emergency or police activity. A frequent experience is when a crowded train stands in the tunnel under the Bay for minutes that feel like days. The only good thing about BART is that it exists and gets you across the Bay.

Don't forget DC Metro sells day passes, which BART does not. You are paying more for an inferior service.
Day passes are $7 for L.A. Metro and $5 for San Diego Trolley, both newer systems which cover a larger area.
Definitely the DC Metro. BART's headways are too long. I remember leaving SF going to the San Francisco airport and just waited and waited. Like others have stated, DC Metro has more coverage and is expanding. I also like all the TOD around a lot of stations now.
DC Metro. It serves its base city much better than BART. Metro also serves DC's close-in suburbs well, too. SF doesn't have many close-in suburbs - only to its south down the narrow San Mateo peninsula; other areas are separated by the bay. BART is much more of a deep-penetrating commuter rail system than a regular rapid transit.
