It's a choice of 2 diverse cities. Both are beautiful, but one is in the mountains of TN and the other is on the ocean shores of SC. Both have great downtowns and neat aquariums, but which would you prefer to live in if you had to choose?
I voted for Charleston, but I'm biased (grew up not very far from Charleston). Both cities pack a powerful punch for their size, but Charleston's got the edge in a few key areas (shopping, historic sites, cuisine, etc.). I think a better comparison for Chattanooga would be Greenville, SC.
I wonder which aquarium I'd like better? I've been to Charleston's but not Chattanooga's.

Great prospective. Now this is just based on mall shopping, but Hamilton Place Mall in Chatt is pretty good. The TN aquarium is a really fun time and likely rivals Charlestons (though I wonder if anyone has been to both and could tell us which one is better).
