Now that I've been to all three I'd definitely choose Amsterdam unless learning German is a factor. I'm not that big a fan of Berlin and Prague doesn't feel like a real city in many ways.

Of the three, I've only been to Amsterdam so I'm not really in a position to judge. That said, Amsterdam rocks. I can't think of a better place for a young American to spend some time. The city checks all of your sister's blocks -- progressive, LBGT friendly, great transportation, practically 95 percent or higher English speakers and centrally located. London, Paris and Brussels are short hops away. Berlin gets good reviews, but she'll be isolated unless travel in central and eastern Europe are her thing.

Definitely agree with the Amsterdam suggestions. Seems to hit all of her wants.
