Boone, NC (pop. 18,000) - Appalachian St. University (17,000 students). Great little college town in the mountains. Beautiful area. Our youngest son went there and loved it.

I agree it's way overlooked, and one of a handful of the top adventure towns in the US in terms of varying outdoor recreation options.
I'm not sure if I'd consider Tempe for this thread. Good College town yes, but it's in the Geographic center of a 4million+ person metro area, and a few miles from downtown Phoenix. I feel like that disqualifies it as a "small college town". Not to mention the 170k people inside of it's 40 sq mi, is larger than the urban areas of most small college towns.
A little bit larger and colder than what the OP stated but..
Drive up to Burlington, VT during the fall, you'd be hard pressed to find a more perfect college town (and one of the oldest: UVM 1791). The location between Lake Champlain and the Green Mountains (arguably the best skiing on the east coast) make it fun year round. Google image search "Church Street Burlington" and "UVM campus" to get a sense of the walkable town by the lake. I'm definitely biased (lived there for 6 years) but it's a great town with a lot of personality.
