In Boston, South Boston is certainly south of Boston proper but north and east of most of the territory within Boston city limits.
Brooklyn, NY, had a similar thing, with South Brooklyn being due south of the original Brooklyn settlement but north and west of most of what later became Brooklyn--i.e., all of Kings County. But "South Brooklyn" as everyday term has given way to constituent neighborhoods: Cobble Hill, Carroll Gardens, Boerum Hill, Gowanus and Red Hook.
