This isn't really anything "new" to people who have objectively read up on Nile Valley or general African history. The combination of the earlier Afro-Asiatic speakers and the Nilotic pastoralist of the ancient Sahara were the one's responsible for the creation of both civilizations. Nubia was more to Egypt than what England was the United States.

The notion of "Sub Saharan" Africa (in the context of history) is if anything an inaccurate social-political notion that black Africans have only lived in the region south of the Sahara and the Supra Saharan region has always been something different. In reality however we know that the desert itself (the Sahara) was once a very hospitable region which was populated primarily by Nilotic speaking African populations and Afro-Asiatic speakers from the Horn of Africa.
Also note that Nubia is also in "Northern" Africa, adjacently south of Egypt. Nubia is also the civilization with the most pyramids on Earth (well over 100). Earlier this year there was also two twin pyramids and a Sphinx discovered in a remote village in Niger:
If Egypt came out of Nubia then how did both groups end up speaking languages that belonged to different linguistic families? The Egyptians spoke an Afro-Asiatic language and the Nubians spoke an Nilo-Saharan language. Also why did the Egyptians generally portray themslevs as being physically different from the Nubians in their paintings? The Egyptians painted themselves reddish-brown and Nubians as black skinned.

Actually no one knows what the ancient Nubians spoke. Many just assume that the spoke Nilo Saharan because modern peoples across northern Sudan do. Make no mistake however there is no doubt that ancient Egypt came from Nubia and that the peoples of both civilizations formed a biological continuum (meaning that they were essentially the same). There's absolutely no point in arguing against this now proven and accepted fact.

You have to take into consideration that Egyptian work was "stylized" not "realistic". This is why you will rarely to never hear any serious Egyptologist use their artwork as a means to determine their biological affinities. That being said the most logical way to determine what these ancient peoples looked like is of obviously to examine their physical remains (skeletons). Through both skeletal and genetic evidence Egyptians (especially southern Egyptians where Dynastic culture originated and most of the people lived during early times) and Nubians have consistently been found to be essentially the same population stretching across the Nile.

If that's the case then why don't linguist just say it's uncertain which language family the Nubian language belongs to?
