I would be working in Clay Road and Downtown Area.

I have a budget of 400K and would like to buy 3000+ sq ft house in good school district.

Please suggest, where should buy the house

That price and square footage requirements put you in the suburbs. I'd say Sugar Land.

Working off Clay road I would think either Cypress or Katy. Both have mostly good schools and larger homes to buy or build.

The large unincorporated to the east of Katy proper sits between I-10 and the West Park Toll road, with US99 "grand parkway" connecting the two.

You can get more house for the buck in Cypress, but you'll either have to fight traffic on 290 (under construction for the next decade) or fight your way down to I-10 using Barker Cypress, or Fry.

Have you tried Har.com's map search?

Are schools important to you? If not, maybe you could look into the area north of I10 in Spring Branch ISD between 610 and Dairy Ashford. There are new homes in Woodbend Springs, older homes in Westwick, Timber Creek, Spring Shadows, and Royal Oaks. The schools are improving in these areas, especially near Spring Valley and Hunters Creek.

I think the OP meant Clay downtown. I second Sugar Land as an option but also check 77094. It should meet your criteria. Commuting will all depend on if you have flexibility to avoid peak travel times. Pretty much all traffic is bad during peak times. Kingwood will work and is known for having an easier commute than other areas.

Ah..so I was wrong. Clay road and downtown are quite separated. Are you working between the two locations? Either way, the few recommendations I gave still can work with Kingwood being a little far though.
