If you live in Queens (Forest Hills or Long Island City), you'll be paying NYC income tax. Nassau County does not have an additional income tax.
Great Neck is pretty far North, which requires time to get to any highway in order to get to Stony Brook; still a long commute.
Another consideration is housing stock (yes, there is availability in Great Neck) - maybe Mineola could work. Close to highways, LIRR, shopping, other transportation and new(er) apartment buildings. While no easy commute to Stony Brook, it would be easier than the other options mentioned so far.
Anywhere on LI or Eastern Queens will be miserable for a young couple without children.
Just live in Manhattan and reverse commute. Enjoy it while you are young. Rents are somewhat cheaper since people have fled the city, covid restrictions and crime (thanks Deblasio). But if you don't have kids, those things aren't really an issue.
I'm a doctor too, and I work in Great Neck. I use to live in the city and reverse commuted to LI for many years, was not a problem. Once the kids popped out (and that pro-crime bum Deblasio got elected), I moved to LI.
Also, the best people to ask are the current residents in your husband's program. They will let you know 1st hand where to live and what commutes are like.
Parking in Forest Hills/ Kew Gardens is a challenge due to alternate side parking and congestion, but it is manageable away from the main roads. It would be less of a headache if you can secure a parking spot from a lot or residential house that is advertising.

The area where the apartment buildings are located really isn't that far from the LIE. The problem is the traffic. Depends on what time of day the OP would be on the road.
