We will be in the area very soon and my family wants to take the train from Braintree, where we will be staying, to South Boston. Only question is this: does the commuter train go through any tunnels during that short trip? One kid is very afraid of tunnels so would either choose other transportation or try to prepare him for it.

Red Line yes, Commuter Rail no (Braintree to South Station that is).

Be aware that the commuter rail runs very infrequently compared to the red line.
