The easiest way to get to NYC from Princeton Junction and back is to take the NJ Transit Northeast Corridor train. You could also take the Dinky from Princeton to Princeton Junction if you don't want to fight the parking at Princeton Junction. There are also a couple of NJ Transit buses that take the Princeton-West Windsor-Plainsboro route to the Princeton Junction station.
To get to Philadelphia you can also take the NJ Transit NE Corridor train south from Princeton Junction or Hamilton to Trenton and transfer to Septa's R7 regional rail, which goes directly to Suburban Station in Phila. Or take the R3 regional from West Trenton directly to Phila.
