I had my eligibility interview. Everything was going well until I needed 6 more recent paystubs because the ones I gave in were before I went in for vacation. She said I'm eligible for a studio. But if my paystubs increase a little I would be eligible for a 1 bedroom.

it would be me and my son. But now after the appointment I found out I'm pregnant which makes it 3 people. What do I do now? Would waiting 6 more weeks for paystubs decrease my changes of an apartment.

You are about to be a family of 3 in a studio?

Im guessing you son is underage as normally they would not give a 1 bedroom/studio apartment to a mother with a son already in puberty.

You may want to start looking to see if you qualify for the 2 bedroom.

If my income goes up which it will I would qualify for a 1 bedroom. Would they allow 3 people?

Nope I believe you don't have to worry about that and if you're in the very early stages and not showing yet you don't need to mention it to them if you don't want to.

There's the link to the marketing handbook and here's where it states what changes apply to household composition

You are required to disclose any changes to your household. You won’t be disqualified because birth is an acceptable change but if you do not make enough for a 1 bedroom, you may be denied due to income. Also, unless the building is project based section 8, they do not take into account gender. They only care about the number of ppl in your hoUsehold. So if it’s 2 of you, then you’ll get a studio unless you can show you are eligible for a larger unit.
