You JUST missed a screening of Metropolis (1920s Scifi movie) at the BK museum- that was this weekend. However, the Museum of the Moving Image, in Queens, is showing showing a series of Scifi movies over the next few weeks. The Fly is showing this weekend.

I'm sure there are a bunch of theaters that screen old movies. Since you mention NJ, one notable theater is the Landmark Loews Theater, which airs old movies frequently. They even have silent movies where they have an on-location organ player! Super cool. FYI there is also a Barcade in Jersey City, similar to the one in Brooklyn.
