The E train will be local at that time too. Not only will she have to crawl up Queens blvd but she will have to go up town for no reason and then local all the way down from mid-town. The A-train is a strait shot from JFK to downtown. Yes I actually commuted to JFK in the past so this is from experience.
The safety concerns are overblown. Most of the real problematic individuals that lived near the A- those with no morals or integrity- have returned to their sharecropping roots down south. I have ridden the A at two in the morning dozens of times. The only people who are scared are suburban bred whiteboys with tight jeans and marble mouthed mid-west mumble talk.
