You could also take the Hampton Jitney bus .It runs more frequently,is faster most of the time but is also more expensive.It stops about a block from the beach too,whereas the train station is a 10 or 15 min walk.
Montauk is one of the best places in the Hamptons for a beach day because the bus stop is practically across the street from the beach.Most other places you would have to take a taxi or something to get to a beach from either the train station or the bus stop.Downton Montauk is also right there on the beach so there are restaurants,bars,etc all within a block of the beach and the bus stop.
you could also take the train to Sayville or Bayshore and get on a short ferry to Fire Island.Sayville is only about an hour from Penn Station and Montauk is 2 1/2 or 3 hours so that might be something to consider.Lots of motels on the beach in Montauk though if you decide to spend the night.Montauk is almost too far for a day trip ,though it can be done.But it's 5 or 6 hours round trip travel time .
The only ways to get to Montauk are car, train or Jitney. I would strongly suggest you rent a car though. The beaches in town get very crowded in the summer. You're better off driving and hitting a beach on the Napeague Stretch. There's a few nice beaches off Dolphin Drive or Atlantic Drive. They're technically in Amagansett if you google them. Make sure you go before Memorial Day though or you will need a parking permit at all beaches.

Sunken Forest (accessible from Sayville ferry — LIRR provides van service to the ferry terminal on summer weekends) is a very nice secluded spot that's preserved national park land. A nice alternative to the usual tourist beach, I usually make it out there once a year.
