Can't make any sense of these choices. Why have you lumped some trains together that don't logically go together and why have you eliminated some lines completely ? Are you familiar at all with the subway system ?

That's my question as well (the A logically should be paired with the C, not the E, but it's a small point).
Having written that, my favorite line(s) is either the 4/5 or 2/3. I write this only because of their frequency (the L is also pretty solid in that regard, but is not a train that I take often at all). I really want to like the A/C as I live closer to those lines (specifically, the C) than any other line (although the 2/3 is only a block difference in walking distance) and ride them frequently, but those trains have terrible later night service and even early morning service (during morning rush hours, the C comes every 9-11 minutes or so).
I live off and like the L. It makes it easier to transfer. You can pretty much transfer to any line aside from the J or 7. That being said its SOOOO crowded in the morning.

F on this list only because they use some of the newer trains and tends to get me where I want to go, but my all time favorite is the D because it's ALWAYS express (outside of that Dekalb Ave stop in Brooklyn at night).
The A/E/not so much C is nice because the rides are usually pleasant; where I ride it's the rarest to be crowded. The E especially because of the newer cars.
