It would have to be Coney Island yard. Phase 1 and 2 of the Second Avenue Subway are merely extensions of the Q train. Once the Second Avenue Subway goes the full length of Manhattan it will have a connection to the 63rd Street tunnel meaning some trains could be stored on the Jamaica line.

most likely Coney Island since it runs with the Q, and the last stop in downtown will connect with the 6th avenue line. There is also a railroad around 36th station by the D line for the R train in Brooklyn, maybe they can use that also.

You're right. Philadelphia's Broad Street subway has a 4 track express setup for most of its length. Forgot about that. But that arrangement was copied from the New York subways. I'm pretty sure that there are no other 4 track express subway systems either in the western hemisphere or in Europe.

Moscow, Russia is now building a new 4 line (not track) express metro system to speed the travel time to the peripheral parts of the city. The existing metro system was not built with a 4 track express system and metro trains are all locals. Осторожно! Двери закрываются.

The last stop on the T will be Hanover square which cannot connect with the 6th Avenue line as it doesn't go that far downtown. With that said the depot is probably Coney Island. The Queens Blvd line (Jamaica Yard) could also hold some T trains as there are provisions to connect the F tracks to the downtown T tracks.
