Thanks to everybody for your help. I've decided to forego the cool place in NJ (7 minutes walk to PATH) and instead just get a so-so place in NYC. If I was just doing one round trip a day I'd do NJ but dealing with the transfering on two round trips is too much.
I go out early and don't return to the hotel at 4pm, pretty exhausted. By 6:30 pm I'm ready to head out again for the evening. That's where the two round trips come from. If the area I'm in is fun my evening session can just be around the room. Or maybe a short train. So...the room shopping continues.
I ended up taking a place in the East Village on Tompkins Square Park. $170 a night total. More than I wanted to spend, coulda got cheaper places nearby but I couldn't resist the location and how nice the place was.

I think you made the right choice. Commuting to NJ twice a day when on vacation in Manhattan didn't sound like it made much sense.
