Honestly, the CITY should be called New Amsterdam, as that was its original name before a bunch of own-butt-sniffing Brits invaded it.

Illinois at least dodges the American ignorance by Chicago having a distinct name from the state. Americans KNOW there's a rural Illinois, most of them have no idea that a rural NY exists. Americans KNOW poverty affects parts of Illinois, most of them think there are no poor people in NY. ETC.

How about neither state level polity is named New York and then there’s the exciting return of Iroquois and Algonquian?

Not a terrible idea, although the "Iroquois" are actually called the Haudenosaunee! So in a case like this I would hope the powers that be would take that into account.
