I have talked to literally hundreds of Mexicans and Mexican Americans, many times even in their native tongue, and they are almost universally proud of their Mexican heritage.

My friend, whose parents are from Mexico, also says he is Spanish. He is of Spanish Ancestry, is what he means. Not Spanish Nationality. Like if I say I am Irish, I don't mean I am a citizen of Ireland.

No, but what does that have to do with it? You keep confusing ancestry with nationality. His parents were born in Mexico, which made them Mexican Citizens, and then American Citizens, but that does not alter their Spanish ancestry, nor does that make him Mexican.

To clarify the topic of this thread, I am talking about a co-worker who says that she knows some Mexican-Americans who prefer to be referred to as Spanish.
I don't think your friend qualifies for this category.
Spaniards[a] are a nation and ethnic group indigenous to Spain that share a common Spanish culture and speak one of the national languages of Spain, including most numerously Spanish, as a primary language.
He is making clear he is of this ethnic group, primarily (imo) because 'Mexican's erroneously used as a name for an ethnic group have a negative connotation to many people in America, but it could also be he just wants to be accurate. There is nothing 'Mexican' about him.
