Because most colleges and universities are themselves private organizations and can pick and choose who they do business with. What's good for the goose is good for the gander.
In large part this isn't true. Most colleges are in some way government subsidized which allows the government to control what they do.

Ah..... you mean they are allowed to decide who to do business with depending on whether or not their beliefs and actions are in mesh with the college's. In other words, they get to pick and choose who they do business with. Why is it okay for them but not for an Inn or a bakery?

So, I agree that it is a bit overkill to equate the Nazis hatred of Jews to American Fundamentalist Christianity's attitudes toward homosexuality.
That being said, you picked the worst possible way to argue against this, and actually partially made his point for him. It is true much of humanity has disapproved of homosexuality for the last two millenia. However anti-semitism has been held dear for about the same length of time, and by roughly the same ideological group! If in the last hundred years or so, Christianity has determined that anti-semitism is not God ordained, as was thought for much of the rest of the time since Christ, maybe it is time Christianity get over its issues with homosexuals as well.

Humanity also treated women like property and blacks like slaves for much of history. That doesn't make it correct or worthy of respect.
