In that WaPo article, West Virginia is cited as one of the states with the most integrated schools. West Virginia is also 93% white and its largest city has 50,000 residents. New York, on the other hand, is 65% white and New York City is 8.5 million people. Again, this is only a hunch, but I think that segregation tends to be a bigger problem in urban areas (or at least that's where it's concentrated) and also is more likely to happen when you have more overall diversity in a given city, county, state, or whatever.
