Interesting that the question pertains to mosques, synagogues and temples, but not churches.
Tax them all.
Yes, the sooner we can reduce the amount of money that the soup kitchens, women's shelters, homeless shelters and neighborhood pantries run by these groups, the better. I'm so sick of them helping those in need.
That reminds me, in Houston, the largest shelter is Star Of Hope Mission who:

In 2013, friends like you answered the challenge, and together, we served 570,520 meals, provided 364,298 safe nights of refuge and offered 212,493 hours of education.
They receive a large amount of their funding from churches.
If we can reduce the amount of money churches give them, hopefully, with any luck, we can reduce the number of meals, safe nights and hours of education provided.
After all, who do these people think they are needing help?
Why should a religious entity go untaxed? Considering the amounts of money being funneled thru them?
Tax all religions and their assets. It's time for something new that doesn't involve a business model that gets off the revenue hook due to providing so-called 'faith-based initiatives'.
Maybe just mosques to help pay for the terrorism problem that they cause.
We could lump some Churches and "Christian" groups in there, considering they're no better than terrorists (certain Fundamentalist/Evangelical groups who outsource hate and encourage genocide for example).
