I'm the thrift queen (Queen of the Bay-ebay that is) and I have been to many thrift stores and have never felt unsafe in any of them. Capital blvd is pretty extensive so I am sure you could find one that would meet your needs. Some are charity, some are independent (I know someone went to Uptown thrift and said it wasnt very thrifty) and prices and inventory vary greatly. Some have more clothes, some have no kids things, but unsafe, I have not experienced.
During the day, I can't imagine any one would be a worry of taking your child to! People with children are a huge component of most thrift stores' business.
Check ReTails, off old Wake Forest Rd--all of their profits go to spaying and neutering animals.
There is also one run by the Vietnam Vets, off Old Wake Forest near the Mordecai neighborhood.
I liked both cause for paws when we first went there but their prices have really gone up.
used hallmark christmas ornaments were all priced at 5.00 EACH. My kid wanted a pair of store-brand shoes, nothing fancy just some casual ones: 12.99! They were a Kohls brand and go on sale for about 25 new, so to me 13 for used it not a deal to me. There are not many good deals there but sometimes we find something.
Cause for Paws is great. There is also a Goodwill just off Capital blvd on 4401 North New Hope Road, Raleigh, NC
And one nearby at 1677 North Market Drive, Raleigh, NC which is across the street from Retails. Swing back down Wake Forest and there is a thrift store next door to Aldi.
I've never been anywhere in Wake county that I didn't consider safe.

I've gotta ask, have you had an incident at a thrift store? It just comes across a odd but maybe in some places they are dangerous, or maybe something happened to the OP. Is it possible your asking in the sense of if it's practical to take a child due to access to breakable items or finicky sales associates?
Either way our thrift stores are full of kids. Your biggest danger will be having to say no about everything they ask for.
I do not recommend the paws for cause off Capital. Maybe just personal taste but I've never found much there. The South Saunders location is much better.
We are moving Durham in a couple of weeks. Does anyone have a fairly comprehensive list of thrift stores in the area? Just the name and street/town would be a great help. I will look up the exact addresses. We are moving from NYC and have Goodwill, Salvation Army, Pause for Cause, Habitat for Humanity and City Opera Thrift as well as independent stores; it seems you have some of the same stores in area. I am willing to drive and visit stores during the week and on the weekends to see which stores fit our needs best. I really appreciate the help as I will be totting a toddler and an infant and it might be hard to find the stores on my own without a little help to point us in the right direction.

I stay far away from the kitties. One look at them could do me in. You know that look you get from them
