For dine-in, my personal favorite is in Willow Glen:
Willow Street Pizza
They have another location in Los Gatos. You can sign up for their email club for free, and get discounts. Their vodka sauce pasta is to die for, as is their pizza. Nice atmosphere, if a little noisy.
For home, I like Papa Murphy's take and bake:

I love blue line in downtown Campbell. They also opened one in downtown Los Gatos. I think the deep dish is just a tad bit better than paxtis.

For me, Slice of New York in Sunnyvale is the best. I've been going there for years. Full disclosure, I only get the pepperoni slices. They have a lot of other stuff I haven't tried, but the pepperoni does it for me.
