This series had season one which had 16 episodes and then season two which had six episodes. Why would a season only have six episodes??
A network usually orders an entire season from a company (in this case Filmation). If they decide to cancel a show they will usually show the remaining episodes. I read the Star Trek wiki and they didn't explain it.
Also why couldn't they use the same musical theme as in TOS? I guess Paramount owned the theme and Filmation didn't want to pay for it.

There was only one order of 22 episodes. In order to spread them out, they split it into two seasons.
The main reason another order wasn't placed, at least to my understanding, was the cost. The voice acting drove up the production cost per episode. Ratings were solid.. But.. It was Saturday morning in the 70's. Ratings really didn't matter.
Did they show reruns on Saturday mornings for very long?
I've seen the show on weekday afternoons, a long time ago. But since there were only 22 episodes, most stations wouldn't want to show it, as it would only last 4 weeks and two days.

I remember seeing it on Saturday mornings when I was a kid, which was the late 70's or early 80's. So, yeah, I think it stayed in the rotation for quite some time.
Kinda like Bugs Bunny/Road Runner show.. That was just recycled and went on for years and years and years.
I never did see all of the episodes when I was a kid. They would never schedule the show consistently, and it would always be on at odd times like 5:30a on a Sunday morning...
The H&I network had them on Sunday nights recently. They reran those 22 episodes to death and then took them out of the All Star Trek all night rotation.
I never really appreciated them at the time because of the animation. They really weren't half bad.

There was a long standing feud between Gene Roddenberry and Alexander Courage (who composed the original music) over royalties and because of that Courage refused to allow rights for the animated series
