Would it be a bad idea to drive 2 hours or more from San Juan airport to Rincon on the west coast, after dark in late December? I'm coming in on a flight that gets in around 5:30. Is it safe to drive after dark and is it a good idea in general? I suppose it's better to stay overnight near San Juan and drive the next day?
I don't think it's a matter of safety at all. But if you're unfamiliar with driving in PR and you haven't taken this route before it would easy to get lost. One wrong turn can really add some time to the drive...and getting some help with directions could be a bit of a challenge late night too.

My partner and I drove around the island a lot, night and day, last November and had no problems with safety whatsoever. The real issue you might have at 5:30 is traffic: the airport is to the east of San Juan, Rincón is far to the west, and the only "quick" way to make the drive is along PR-66 and then PR-22 at first (which takes you right through "spaghetti junction"), then connect to PR-2 when PR-22 ends (in the western burbs). These roads are heavily congested during rush hour, and PR-22 is a toll road. Once you get past Hatillo the driving will be easier.
I've vacationed 3 times in PR. Never had any crime problems or problems driving around at night. HOWEVER, day or night, I found the road system confusing and the presence of signs spotty. I'd invest in a GPS system before you go that you've verified has PR - can't say a brand name but at least one of the big 2 have it just fine. You can also rent with your rental car. It will save you mucho agravation - esp. at night.

^^If you are not familiar with PR and have never driven there, I'd opt out for night driving. You may get lost.
If you're going to drive during the day, time it after rush hour or you'll be sitting in traffic longer than you'd like.
You should not have any safety issues day or night.
I don't know if your aware of this but JetBlue does several flights a day from NYC (JFK Itl) and Orlando to Aguadilla (BQN/Rafael Hernandez Intl) which is 30 minutes away from Rincon. Perhaps they have a flight from Raleigh to Orlando and then you could go to Aguadilla.
